When a custom node pack is installed, there can be a "Auto Update" checkbox in the UI. The checkbox can also be available in the UI after installation, such that it can be changed per need. Example from VScode:

When a new version of a given node pack is detected on the registry (during runtime), an update will be queued for the next startup of ComfyUI (or whatever implementation makes most sense).

Since it's not necessary that this process is super precise (as far as I can tell), it should be fine to put this setting field in the standard user settings json. Then, the Manager backend may not have the settings config early enough to run updates before the frontend starts up, and they will simply be run on next startup.
