Problem:

In the desktop client (Windows, version 5.0.1.5), when opening a server that already has AmneziaWG (version 2) installed, a warning is shown recommending an upgrade to AmneziaWG 3.1 by installing a new container on the server. Going into "AmneziaWG server settings" brings up a "Save settings?" dialog, warning that all users the VPN configuration was shared with will no longer be able to connect, with "Continue" / "Cancel" buttons.

Clicking "Continue" does nothing: no loading indicator, no error message, the dialog just closes. Reopening the app shows the same warning again, meaning the upgrade clearly didn't happen.

What was checked on the server side:

Via SSH we confirmed the amnezia-awg2 container remains unchanged (same ID, same creation date, no recreation). No new Docker containers related to AWG 3.1 appear. The server's SSH login logs show no connection from the app at the moment "Continue" was clicked, meaning the client doesn't even seem to attempt contacting the server to perform the operation.

Meanwhile, other operations on the same server through the same SSH access (e.g. creating a new client) work fine, so it's not a permissions or connectivity issue.

Reproduced:

With an active VPN connection through another channel.
With no VPN at all (direct connection).
After a full app restart.

In all cases the result is the same: the dialog closes, nothing changes either in the app or on the server.

Request:

Please check the logic behind the "Continue" button in this dialog, and consider adding a progress indicator and a clear success/error message, so the user knows what's happening (or not happening) during the upgrade attempt.

docker stop amnezia-awg2 && docker rm amnezia-awg2
dkms status (посмотреть точное имя/версию)
dkms remove amneziawg/1.0.0 --all
rm -rf /usr/src/amneziawg-1.0.0 /opt/amnezia/awg
docker ps -a | grep amnezia; dkms status

English below

We ran into exactly the same situation. We only managed to solve it through a full manual cleanup of the server via SSH, attempts through the client itself (delete server / add as new) didn't help, same as for you: the container stayed old.

What worked:

Via SSH, we stopped and removed the A-VPN Docker container completely:
docker stop amnezia-awg2 && docker rm amnezia-awg2
Important: this step only applies if a separate "native" (non-Docker) AmneziaWG installation was also present on the same server - in our case it was, and that's what was blocking the upgrade. If you don't have such a separate installation, you can skip this step.
Checked and removed the old kernel DKMS module:
dkms status (to see the exact name/version)
dkms remove amneziawg/1.0.0 --all (substitute your version)
Removed the old module source and config files:
rm -rf /usr/src/amneziawg-1.0.0 /opt/amnezia/awg
Verified everything was clean:
docker ps -a | grep amnezia; dkms status
(both should return empty)
Only after that, starting from a genuinely clean state, we added the server again through the client and chose the "Automatic" option - only this path correctly installed the new module and container for us.

It looks like the issue is that "updating"/recreating an existing protocol doesn't reinstall system dependencies (the kernel module), while an "automatic" install on a server the client recognizes as "clean" does.

Careful: this will wipe the current configuration and all clients, you'll need to recreate them.
