Add inspect_native_api for native API reconstruction and an agent-facing orchestration layer with inspectable substeps.

Part of #18.

Acceptance:

• Native API reconstruction exposes inferred boundary types with confidence.
• Investigation workflows preserve unsupported branches and residual unknowns.
